Blue dots slow down site.

I installed the Ionosphere template with Joomla 2.5.7. Ended up rebuilding the site several times - each time resulting in the same thing - the site running painfully slow and blue squares appearing at the top left corner of the pages. This last time that I started from scratch, I installed Akeeba Backup which has ended up being a lifesaver. I would make small incremental changes followed by another backup each time. At this point, any time I restore the site from a backup, all of the pages will function correctly for a few minutes, and then cue the dots. They appear on the front end as well as on the administrator portion of the site.
What do I need to rectify this problem permanently? Thanks in advance!

- Definitely a newbie at this - truly don't know what I'm doing. I read up on several forums and saw the possibility of this. How do I check it? And how could it keep happening when I've re-installed joomla from scratch several times, changed passwords and table prefixes as I've heard recommended?
