Cant find where to edit page HTML with RT and Gantry

I'm assuming this is a globale issue and not just my theme. I'm trying to edit the HTML on my pages in order to reduce the amount of html requests and to place the .js in the proper positions and order. I've seen the extensions that allow it, but none of them work well enough, including rokbooster. I'm still getting 11-24 depending on the page.
My question: Is it possible to edit the HTML? I can find the .css, but I can't find the html. I'm pretty new to all of this and it's me I'm sure, but any help would be appreciated.
