Will disabling "Allow new user registration" still allow CiviCRM

I have an odd question, and I hope a few of you may be able to help.
I have just updated my group's site
CalgaryRegionalARES.ca
and went with a RocketTheme after using it on a diffrent site. Because this was not a fresh install, I followed the directions on "how to restore login popup" and I have it working. Working so well infact that I disabled the old module in the Sidebar A area.
All of our new members, site permissions, and such is managed by an open source CRM program
CiviCRM
After a new member pays their yearly membership fee they get access to the "Members area of the site" There is a component that shares in information from CiviCRM the "USER Y is no longer a -|Member, change premissions to -|Public" in the expiry date.
So my question is in Joomla 3.4.1, if I Disable "Allow new user Registration" will CiviCRM still be able to make new users?
If the answer is a resounding IDK, the second question is what's the simplest way to change where that link directs to? Insted of Joomla new member page, I can forward it to the CiviCRM new members page?

So if CiviCRM uses a different "new user registration" page from the default Joomla new user Registration page... then how would users NORMALLY get there? Does CiviCRM have it's own Login module seperate from Joomla's?
