Domain aliasing and Joomla 1.0

- Does anyone know if I could run two Joomla installations under one hosting - domain aliasing - where one installation runs under main domain and another one under aliased domain (in a subdirectory of a main one (not to confuse with subdomain - it is a separate domain, just the hosting is under subdirectory of a main domain). I tried it once - the main one works fine, but the aliased one only renders front page - anything else gives 404. Back-end seems to be working fine. I'm not sure if this is installation issue or because I run it on aliased domain.
