Gantry update issue.

I noticed when I update Gantry on a couple of my sites that it completely takes away backgrounds and styles that I have customized in css. Is there a way to update the Gantry to avoid the bugs they fix while still keeping all my settings?
This kinda gets annoying cause I have to redo all my changes to the css files as soon as gantry is updated.
I have resorted to not updating the gantry until I figure out a fix for this.
Also I noticed that if you change the accent color on chapelco it creates a new compiled css file with all the defaults for background and other things such as shadows return etc. This may happen on other templates but I have not tested it as of yet.
Why does all this happen?

Always set up your css changes in custom css files.

Never change css files of templates.
