How to upgrade Helium or Hydrogen without losing changes?

- I have a WP site built around the Helium theme. I had hoped to update it to the latest version of 5.4.2 as I am wondering if the difference between my Gantry version (currently at 5.4.2) and my theme version (5.3.2) might be causing problems. However, if I upload the files to the themes folder all of my custom outlines go away and I am left with the plain old default version of the theme. How do I update the theme without losing all my customizations?

- Did you override the folder or erased the old one and then added the new one ....?
