VM requires a full install of Joomla to run.
If you want to use VM on you site within the Moxy template, you'd install VM in the Moxy setup, then apply the VM Mynxx template to VM.
There's no need to create a subfolder and a second install of Joomla to run, unless you want to do it that way, i.e., when a visitor comes to the Moxy site, and they click on 'shop', they are redirected to a subfolder with a second install of Joomla, complete with VM and the Mynxx theme.
As far as the forum goes, you'd create a folder withing the root, upload the phpBB3 files to that folder, create a DB for it and run the install.
As always, when starting a project like this, it's best to keep incremental backup of your site in case you run into some trouble.

Is there a reason you wish to use an old extension like VM when there so many options out there now. When will VM be J 1.6 or another one should be a thing you think about.
You can create as many database as you like.
Is it secure yes as long all extensions are up to date this mean every weeks you check to see if there a security upgrade.
Some developer I am aafraid are not honest and will not let you know it a security upgrad that the down side.
