- I'm trying to add drop shadows to text in my template and I'm going into the CSS Complied folder to do that, but every time I modify a CSS file and save it the name changes with a different number. Where are the source files stored that generate the master-key CSS files?

You have to create css overrides which you will put into the custom css file
This is how you create a custom CSS file...

When we release upgrades template files will change and you will have to reapply all your changes again (that's if you can remember where they all are). If you keep your changes in a separate Custom CSS file you'll have no issues upgrading.
