gantry-custom not working

Hi, I have used Gantry for over a year now. I love it. But on one of my sites, I can not use gantry-custom.css and I don't know why. It's worked on every other site I have. The only thing I could think of is that the site's currently running in a directory, which I have not had any problems with before. Where can I find the files that handle the gantry-custom.css on the css folder?
The override will work in css-compliled. but I need it in the css folder.

- Hmm, so you are using the default Gantry template?

- Yes. I have never seen this happen before. I'm at a loss. I've uninstalled and reinstalled gantry. I've made sure that joomla's updated. it is joomla 3.1.5, however it wasn't working in 3.1.1 either.
