CGI not Apache

- I've just found out that my host (Host Gator) is running CGI and not Apache. However I have got Use Apache mod_rewrite selected in SCO settings in global configuration. I have also changed the htaccess.txt file to .htaccess as instructed. I think it might be best if I change it back. When I haven't noticed any effect on the website. I would appreciate any comments on this
