Search Engine Friendly URLs - basic question

If I turn on the SEF URL feature, will all the pages that I've already built automatically take on the new URLs? Or do I need to recreate the pages of content?
I wonder why they don't just make SEF URLs a default. I'm only finding out about it now.
The reason I ask is that I turned on the feature and changed htaccess.txt to .htaccess but I can't get past the homepage. All the other pages don't show up. I just get a page not found error. I'm not sure what I'm doing wrong. - www.globalyouthfund.org
