After you have these 2 folders locally that are properly linked to their FTP locations, it's a good idea to make a .zip file of BOTH and tuck them away somewhere safe like in a masters>site_backups folder. BEFORE you begin. If you're like me, when you get tired you second guess yourself. It's always nice to have milemarkers/zip packs of important stuff before it gets changed or confused down the line.

I did a complete back up and have it on disk in the event something should go wrong.
Yes, I too get tired and second guess myself. Doing a complete site layout change and adding new features all sounds fun when you're thinking of doing it. Well when it comes to actually putting it into action, you begin to wonder why on earth you wanted to change a site that was working perfectly in the first place. I guess when you are the one constantly looking at the site you become bored of its look.
Anyway, all is going well with the change.
