SEO and menu problems

I built my site and then turned SEO on. I followed all the instructions, including copying my htaccess.txt to .htaccess.
The URLs displayed properly but there is now a problem with my menus. Any menu module that is assigned to "all" menus, display properly. This includes my main menu across the top, a "contact us" link in the header, and a menu in the footer. My main menu does have submenus.
When I display a page called off the main menu (or rather, one of its submenus), the article displays properly but any menu that is specifically assigned to display on that page does not. In other words, any menu module that is assigned to specific menu items versus to "all", do not show up. If I turn SEO off, then all is fine.
The problem gets more confusing... With SEO turned on, I created a new article and new menu item to access it. That article and its menus came up properly. I relinked a menu item that was already there to a new article and that did not work. In fact, the old article came up instead of the new article.
I apologize if my problem description sounds confusing. I am baffled and just cannot find where the connections and the redirection is broken. I have searched the forums and cannot find this problem.
I am using Crystalline template. Please help. Many thanks.

First off, your post is confusing because it's REALLY hard to read with no paragraphs! I had to copy and paste it into a text editor just to break it down.
Even past that for SEO I can't understand it. Menu Structure and Post Metadata are quite detached along with page titles.
Can you please post a URL to the site and I'll give it a once over for SEO.

Hi Rich,
I apologize for the format of my post. Promise to do better next time. This is a site my husband and I are doing as volunteers for an organization we are involved with.
I currently have the three SEO settings under Global Configuration set to Yes.
The module for the main menu across the top is assigned to "all" menus and shows up with no problem. I have the pages set up so that once you are in an article off of one of the submenu items, a horizontal menu displays across the top with just those submenu items. Please go to "Consequences of Hate and Bias" under Programs to see what I refer to. Interestingly, this is the only page that displays correctly.
Once you are on that page, however, you can click on any of the links across the top (Student Writing and Art, for example) and now the menu does show up.
I think this will make more sense once you take a look.

Hi Ina,
I clicked on all of the sub menu items, student writing, law enforcement, new menu item...
All of them still showed that menu...maybe you just didn't clear your cache?
Any menu module that is assigned to "all" menus, display properly.
Are you using roknavmenu for your main menu? If so, it doesn't need to actually be in a module.

Hi Rich,
Thanks for taking the time to check out our site. Yes, the submenus under "PROGRAMS" work if you go to "Consequences of Bias and Hate" first. The problem is that the submenus do not show up under any of the other tabs -- EDUCATION, ABOUT, DONATE, etc. At least they don't for me no matter which browser. And, I have cleared my cache.
If you could look at the site again and try going to one of the other tabs, you will see what I mean. I am hoping you have some suggestions.

It's not obvious looking at the code and could be a setting somewhere on the menu.
The SEO settings are working fine. I've browsed the site and see it as you do.

I've taken a look. Wow.. Menus everywhere
It did take a little effort to work out the setup and how it's been put together. Once I got passed that, we were on the way.
I've taken a look ealier this morning.
I was expecting to see missing assignments to other modules / menu items which would have explained it not showing up. What I looked at and saved should not of done anything but it appears your menu structure is now working...
I honestly don't think I have done anything to correct this. Have you been working on it??
Just a few recommendations on the menu.
1. About Us, Donate and other items at that level, on the Top Menu, I would change each item from a Seperator to an Alias and direct say the About Us top menu item to the other menu you have with the list menu item / article (Refer to the image).
This image is hidden for guests.

2. Since you have the dropdown menus, do the horizonal menu actually add value to the Website? The reason I ask is: If the horizonal menu below the RokNavMenu was different to the dropdowns, I would say yes... but since they duplicate the dropdown menu, it seems a bit excessive. Are you intending to remove the dropdown menu items and stay with the additional horizonal menu?
3. I would take a look at the latest RokNavMenu and the options it has (your installed version is 1.15, the latest is 2.9). Also have a look at these demo's on the latest template as I'm guessing this is what you are trying to replicate.

Hi Jason,
Just got home from work and took at look at your feedback. Many thanks for taking the time to look at our site. You make some good suggestions and I will go back and revisit the issue of the smaller horizontal menus. I believed we originally implemented them because we were asked to do so. But you give me good food for thought. And they will be cumbersome to maintain as we add articles and pages to the site.
Again, thanks for your input. It is greatly appreciated. As newbies to this, any feedback we get from more seasoned developers is truly valued.

Hi Ina,
Never a problem. Looking at the demo's I showed you, there may need to be some customisation of your current template ( I haven't looked at the demos implementation) but even if you don't go down that line, you can quickly remove the other menus and stick to the dropdowns if need be.
