SEF issue after updating PHP to 1.5.3

* Windows 2003, IIS 6
* PHP updated from 5.2.4 to 5.3.6
* Installed FASTCGI
Now SEF wont work on any of the sites they are all broken.
Hi all, I appreciate any light you can shed on this. I am a novice user and know just enough to be dangerous. Last night I upgraded my PHP from 5.2.4 to 5.3.6 so that I can use the latest templates. I also installed and setup FASTCGI so the templates run and load faster. I am on a windows 2003 with IIS 6.
I have turned off SEF on sites and the content seems to come up now. I really don't want to have to go into every site and turn off SEF to get them to work. They were all working just fine before. So is there something in PHP.ini I have to do? Which would make it work fine again?
Has anyone else run into this thus far?
