Is it possible to run 2 completely separate joomla sites, one on domain.com and another on SUB.domain.com?
We are doing a complete site restructuring and would like to develop the new structure over time instead of having to develop it separately and then switch over all at once. The site has several thousand pages and we need to start building new sections immediately, but don't have the time restructure all the old stuff right away.

- Are there SEO implications?
- Will extensions purchased for domain.com generally run under SUB.domain.com?
- We are currently 1.5 and waiting for a template update to go 2.5? Are there version issues?

yes you can create a copy of site using Akeeba Backup

and redeploy it in a sub domain. Make sure to create a new empty database and use that database info for the new copy of the site.
cdavis has the right solution. Trying to run all from one install would really just make your site twice as big when you're only wanting to run some of it.
Having a full second setup is the best way to go and easy to switch over when the time comes. It also lets you have a totally new setup without old stuff you may have to clear out.
