Theme not showing on subpages

I am using Chromataphore and all was fine until I changed the global setting for search engine friendly URLs. Changing the setting to "yes" has a nasty side effect--the sub pages no longer show the theme . . . it is the content with no style sheet.
Can anyone explain why this happens and if there is a workaround? I would really like to use the se friendly URLS.

Yes I am using 1.5 but have selected 1.0 legacy mode to support certain extensions.

- In Admin > Site > Global Configuration, set Apache mod_rewrite to yes and rename htaccess.txt to .htaccess in the root of your Joomla install.

by the way, do I need to put the apache mod_rewrite back to "no"?
