Gantry only works with index.php?

Hello!
I am running J!WHMCS, an integrator.
If I use the custom J!WHMCS login module, it logs me in and acts normal. However, the RokBox is having issues.
It seems to only display that I'm logged in if I'm at www.mydomain.com/index.php
But it won't when WHMCS is integrated, the link becomes www.mydomain.com/whmcs/index.php and will not grab $user information.
WHMCS is integrated within the Joomla template, everything else works as it should except for this feature of Gantry.
Any help is appreciated!

This is not feature of Gantry at all
Did you try to use apache rewrite module in Joomla global config? - Check my services at: Mihha-Vision

Yes, Igor.
The integration calls an external link, i.e. www.mydomain.com/whmcs/index.php from a menu.
After it calls, the Joomla template doesn't show me logged in UNLESS I am inside www.mydomain.com/ and index.php is being called from JPATH.

- That just means that integration is not working correctly. I am sorry but there is nothing else I can tell you . We really can't provide support for third party extensions.
