No menu ID after Upgrade 2.5.latest to 3.4.1

Hi Guys
Please apologise if this has nothing to do with Gantry.
I've just updated my website from 2.5.latest to 3.4.1 using the standard Joomla upgrade process. The site is using the default Gantry 4.1.29 template with a slightly customised CSS from me (only using gantry-custom.css for overrides)
But somehow all of the top-level menus stopped working (see picture)

I've tried rebuilding the indexes for the menus from the admin gui and also checked that all of the ids of the menus were above 200.
Any ideas?
