I am now back to this issue. I have done research and I can't find any other plugin that does what the Broken Link Checker does. This means if we continue with the Gantry theme we have to stop using a very useful tool that lets us identify and correct or remove broken links. Believe me, there is only one possible alternative plugin (Automatic Link Checker) and it isn't nearly as useful. This is delaying a rollout of the theme to the point where I'm about ready to go looking for other theme alternatives.
I believe this problem is a bug in Gantry, which began on or before June 2012 with a Gantry update. I didn't have the problem before I updated a list of plugins around that time. Two updates to Broken Link Checker in the interval haven't fixed it. At least 2 updates to Gantry in the interval also didn't fix it, but - after the Gantry update I installed on 12/27, I still get the error, but the BACK button now lets me go back to the plugin list and deactivate the Broken Link Checker. Formerly I had to rename the Gantry file, deactivate the other plugin, and then go and rename the Gantry file again. So it's partly fixed, and by a Gantry change.

We do not guarantee operation with any third party plugins, what you are describing is a third party conflict, not a bug in our software. To be considered a bug on our end, the issue has to exist in the default versions of the software we test with, which is the WordPress core only.
I've done my best to offer workarounds, but that is all I can do in this situation. What I found in my searches for solutions was that this particular plugin has conflicts with many other plugins, not just Gantry. All I can recommend is that you contact the developer of the plugin to see if they can offer an alternative solution.
The difficult we do immediately, the impossible takes a little longer.
