I am not using per-item configuration and I am still having the same issue, I am on 1.6.
It appears as though many people are experiencing similar issues but I can't seem to find a resolution, permissions, ftp layer, etc. all seem to have no effect. mainbody position just does not stick.

I had this problem one ot two times where deleting and adding Per-menu-configs to menu items didn't work.
I had create a new "home" menu-item to get it right.
If you want to you can send me superadmin-details so I can take a look ...

Ok, im still not sure what is going on maybe its me... The documentation seems specific to J1.5 so there is a chance im not understanding it, although I didn't think it was that complicated.
1. First of all I want to change the default not menu specific, not sure if this is what you did?
2. It looks as though you have assigned 1 menu item, yet it has effected more then the assigned menu.
3. Layout position still shows 1 single mainbody position?
4. Not sure if it is related, but when i click on different tabs the whole tab pannel moves across the screen (mac chrome browser).

1.+2. That's what the docs for 1.6 says:
If a particular template style is set to "Default" in the Template Manager: Styles, you will see that style throughout the site. However if you have another template style that you wish to display on certain pages, you can do so by selecting the relevant menu items in this tab.
The Toggle Selection button will invert the current menu item selection.
I don't remember wich was the default on your site to be honest.
I just tried to assign it to a menu-item and it worked.
3. that shows the setting of the default-home-page.
To see the setting for two positions you have to click on "2"
4. Not sure about this. We have to look into that.
