General question about updating modules/components

Hi,
Here's my question :
For updating a module (roknewspager for example), you can replace the files indicated in the changelog page.
This method is great if you have made customizations, but when you go in your back-end admin page, the version indicated is still the old one.
So after few updates it could be the jungle!!!
Any idea to change this ?
