Why do the search friendly urls mess my pages up?

- I want to put search friendly urls on for 2 reasons. One, RokComments says that it will only really work if it is turned on. Two, i just think it is better to have them. The only problem is that since i am done with my site already, turning it on now only messes up the pages and template. How do i turn it on without messing up some of the links?

Not sure what 'messing up the pages' means...
Make sure it is configured properly.
Basic Core SEF:
If joomla is in the root; htdocs, or public_html...
In Global Configurations, Search Engine Friendly URLs Yes, Use Apache mod_rewrite Yes, Add suffix to URLs No.
Change htaccess.txt to .htaccess.
If it’s in a folder, you need to change the # RewriteBase / to reflect the path of your site.
Change:
# RewriteBase /
to:
RewriteBase /(the name of the folder joomla is in)
If that doesn't work, search or post here:
forum.joomla.org/viewforum.php?f=544
