Updating a RT Template

Yesterday I noticed the update for Ionosphere and thought I would try it. I noticed that if you had changed the .css and other similar items you would lose the changes by overwriting the files.
What's the easy way to do a template update and copy over or somehow retain your customization? I really do not look forward to 2-3 days of customizing those items again.
