Joomla 1.5 SEO Question

I know that this may not be the right place to ask a question like this, but RT is full of people that know a lot about web marketing and such, so I decided give it a shot.
My site beatermag.com has been a PR3 for over a year. I recently upgraded the site to Joomla 1.5 and added some SEO extensions on there (nothing fancy, just the built in URL rewrite and JoomSEO plugin). It's been about a week since I did this, but my PR went from a 3 to a 2 almost instantly after the switch. The drop is not that concerning because my main audience is members, but I thought it was kind of strange, because PR has more to do with imbound links than content structure. I tried googling a good answer to my question, but found a bunch of out-dated information from 2003 and 2004 (go figure... relevance.. HA!), and almost nothing about Joomla SEO... I think it may think that my site has a bunch of duplicate content (because of the URL changes), but I'm not sure.
Has anyone else run into this issue (or anything similar)? If so, how did you deal with it? Also, do you think that it's a big deal to drop from a 3 to a 2? ??? - Nick Norris and the Pursuit of Awesomeness
