Newbie stupid question on content in articles

Hi, I am using the versatility 4 template and I am starting to add content to the articles. I understand how the typography works and that is fine but I am wondering if you have to enter all your content using html and the templates typography or can you use the wysiwyg portion of your editor. In my case I am using JCE.
It seems that when I do, what I am seeing when I am in the editor is not always what shows up on the live site...very frustrating.
Also, can I use Dreamweaver CS3 and cust paste into the html of JCE and will it post as it appears?
I must be missing something here. Thanks in advance for answering my long and probably stupid questions.

- Your text will be styled according to your css. So, if you select heading 4 in the editor, it will call the h4 from the style sheet. Same for tags, etc.
