Has any one gone from having Joomla SEF URL's to using sh404

I've installed sh404SEF but can not seem to get it to work as the URL's come up as:
www.domain.com/component/option,com_cont.../id,99/view,article/
If anyone has moved from Joomla SEF URL's to sh404SEF it would be of great help if you could help me.
