Sorry if this questions has been asked before. I noticed that in the extensions package of some of the templates have modules/components/plugins that are older than standalone versions. For example the mod_stories is 0.4 in the SolarSentinal extension package but versions 1.0 in the standalone.
Is it safe to use the updated extensions?

Yes, Please update to the latest version to have no issues as the latest version gets updated for new features and removal of bugs
Updating an extension is quite simple as seen here:
