Maintaining Magento is a hassle, in my test I have never had successful update, instead PrestaShop is the way to go user friendly, powerfully, feature rich same goes for cs-cart and both are free.
Of course it all comes down to ones needs, if you have less than 10 or even 20 products paypal is sufficient.
I love Magento, but it really is a steep learning curve initially. Is it easy to upgrade, like Joomla? No, not nearly as easy! I've found it to be very fussy, but when it's up and running, it is brilliant. I've switched to VPS hosting now and the performance is vastly improved. It doesn't feel anywhere near as robust as Joomla, but that may just be my lack of knowledge. In an ideal world I'd like all the functions of Magento as a Joomla extension, but that, I think, is pie in the sky!
For a serious online store with lots of e-commerce functionality, you need to go with the dedicated e-commerce frameworks. I've used Magento CE quite a lot, and it is a pain to code and use, but does have lots of functionality. It requires a VPS to run properly too, which is a large extra cost for small businesses. Magento also has very poor CMS functionality, so if you want to have a magazine style website alongside your shop it won't work well with Magento.
For simpler shops, I'd use Joomla with an e-commerce plugin. I've used Virtuemart for J1.5 which was OK, but very rough round the edges. These days I use Hikashop as it is simple and relatively bug free.
If you need all the CMS functionality of Joomla plus the e-commerce of Magento, you can bridge the two using Magebridge. This is a great extension which achieves the seemingly impossible in my opinion. It is still a massive job to create a Joomla/Magento combined website though.

I still like using ECWID.
It just makes sense as it so easy to install, all ajax, embeds into the sites style and takes about 5 mins to setup.
Also i like being able to give the ECWID login to the customer (which they cant really destroy) rather than giving them access to Joomla's admin panel (where they can mess things up).
