Modules not showing on new articles - 404SEF related?

Hi, I've searched a bit, and it looks like people have had similar issues, perhaps related to the plugin sh404SEF.
I have created a new article, applied it to a menu (so it would exist), and applied a couple different modules to show on the page.
But it doesn't show...!?
This is the page, which has modules applied to the top and left which aren't showing up:

I did have a similar problem, but it wasn't because of sh404sef. If I post an article which is under one of the menu categories that i have on my main menu, which has the modules i want assigned to it, then they will show.
If I post an article under say projects and boathouse, they wont show because i dont have a menu link for that category, which would have modules assigned to it in the module manager.

- I've tried creating new articles, placing them under different menus, and applying modules, but still no luck. The modules just don't show. I have no clue what I'm doing wrong here, but it must be related to the 404SEF plug-in.
