I was searching in the forum for a solution or a known bug... I was tweaking and playing with a rocket launcher and had the same issue (layout: number of positions and sliders not saved). Of course, with other modules published in some menus, and not all of them assigned to a template, now your explanation makes sense!
I suggest that you it should be put somewhere every Gantry and RT template's user should see it. Maybe in the description/help zone (right handside) in the Joomla template manager > Template settings. - Best Regards, Hervé Boinnard - GMT

glad this was helpful. we have a dedicated site for the gantry framework with a lot of nice tutorials. it's still joomla 1.5 but mostly it works the same way in j2.5:
