Pages not loading when enabling SEF and .htaccess

Help! I've searched the forum but can't find an answer to the problem I'm having.
I've enabled SEF and added .htaccess to joomla and the rocketheme template. When I go to the live site it loads the homepage. However clicking any link on the homepage to another page on the site has now correctly removed the 'php?' in the http address. However the selected page doesn't load and remains on the homepage.
Any ideas that could help me track down why the site pages will not load.
Any help very much appreciated. - I can see clearly now the brain has gone.....

Don't change the htaccess file in the template, just change the one that's in the main Joomla install from "htaccess.txt" to ".htaccess"

Thanks, I've just changed the htaccess in the main joomla directory. I've not changed the htaccess in the template.
I did some tests just enabling the SEF option without enabling mod rewrite or add suffix and I don't think its making any changes to the url, as some articles suggest it should (although it allows the site to work)

Basic Core SEF:
If joomla is in the root; htdocs, or public_html...
In Global Configurations, Search Engine Friendly URLs Yes, Use Apache mod_rewrite Yes, Add suffix to URLs No.
Change htaccess.txt to .htaccess.
If it’s in a folder, you need to change the # RewriteBase / to reflect the path of your site.
Change:
# RewriteBase /
to:
RewriteBase /(the name of the folder joomla is in)
If that doesn't work, search or post here:
forum.joomla.org/viewforum.php?f=544

Yes, I've enabled a "no-right click" but that's been there for weeks without a problem. The problems began when I tried to start the Disqus commenting for the Blog yesterday and it required the SEF settings to be enabled. I tried to do that and now it's hanging.
Will undo the no-right click and Disqus to see what happens - I can see clearly now the brain has gone.....

Okay I've set the SEO settings to yes for SEF and no for the other two and it's now at least running properly. Also, the logo has reappeared which had vanished as well!
Any ideas?

Okay, point taken!
I've now switched off all three SEO functions, Disqus and Rok Comments. For some reason the logo isn't showing on all pages, some of the images are missing on certain pages - even though they are in modules and the logo isn't taking us back to the home page.
Was all working okay before I tried to get the blogging/comments enabled to use SuperBlogger.
So now I'm stuck - I can see clearly now the brain has gone.....
